From the analysis of the integrability of the Kowalewski top, in [Ann. Inst. Fourier 55, No. 6, 2147--2159 (2005; Zbl 1137.70327)] \textit{F. Magri} was able to determine the separable coordinates for the equations of motion of the top as eigenvalues of a \(2\times 2\) matrix (the control matrix) generated by the solutions of a set of differential equations (the Kowalewski constraints) originated from the canonical vector fields associated with two independent constants of motion. This result is employed here to obtain one half of the separable coordinates for a generalized integrable Hénon-Heiles system (also known as Kaup-Kuperschmidt system). The control matrix is found after making some assumptions about its form and by extending the generalized Hénon-Heiles Hamiltonian system into a higher-dimensional Poisson manifold, obtained by considering the real parameters appearing in the Hamiltonian's potential as additional coordinates. The separable coordinates are a generalization of those found by \textit{V. Ravoson} et al. [J. Math. Phys. 34, No. 6, 2385--2393 (1993; Zbl 0784.58029)] for a less general case of the same potential.
