This book is concerned with methods of analyzing data obtained from DNA microarray experiments. It also describes what microarrays are and which problems arise when planning and carrying out microarray experiments. The book is written for biologists without a strong statistical background, and also for computer scientists and statisticians interested in being collaborators in studies utilizing microarrays. The focus is on concepts rather than on formulas; mathematical notation is kept to a minimum. Chapters: 1. Introduction; 2. DNA Microarray Technology; 3. Design of DNA Microarray Experiments; 4. Image Analysis; 5. Quality Control; 6. Array Normalization; 7. Class Comparison; 8. Class Prediction; 9. Class Discovery. Appendices: A. Basic Biology of Gene Expression; B. Description of Gene Expression Datasets Used as Examples; C. BRB-ArrayTools. Chapters 2 through 6 are concerned with different aspects of microarray technology. Chapters 7 through 9 address methods of comparison, prediction and discovery of classes to which the specimens belong, based on gene expression profiles obtained from microarray data. Appendix A contains basic facts about the biology of gene expression. Appendix B gives information about the datasets used as examples in the book. Appendix C describes BRB-ArrayTools, a software package designed for the analysis of microarray data.
