This paper constitutes a natural continuation of the previous paper of the authors [Contrib. Discrete Math. 15, No. 1, 102--120 (2020; Zbl 1445.05021)] concerning the Bruhat order of Latin squares. In this paper, the authors study the restriction of this order to an isotopic class of Latin squares. More specifically, they focus on the conditions under which the Bruhat order enables one to relate two Latin squares that are isotopic by means of either a permutation of their rows and/or columns, or only a permutation of their symbols. Notice in any case that this study does not take into account the concept of parastrophism of Latin squares. That is, the fact that rows, columns and symbols play indeed the same role in the study of structural properties of Latin squares. Furthermore, the authors also deal with orthogonal isotopic Latin squares of order \(3^k\), with \(k\geq 1\), that are related by the Bruhat order.
