A general theory of fractional square functions associated to certain classes of differential operators is developed. Particular examples of operators to which the theory applies are: the Euclidean Laplacian, the harmonic oscillator, and the Ornstein-Uhlenbeck operator. The general theory applied to the Laplacian allows to recover in a more compact way the results of \textit{C. Segovia } and \textit{R. Wheeden} [J. Math. Mech. 19, 247--262 (1969; Zbl 0181.12403)]. Also, the theory furnishes new characterizations of appropriately defined potential spaces in the settings of the harmonic oscillator and the Ornstein-Uhlenbeck operator.
