Let \({\mathbb F}_q\) be a finite field of order \(q\) and \(Q_{4n}\) be the generalized quaternion group with \(4n\) elements where \( \gcd (4n, q) = 1.\) The authors focus on the algebraic structure of the generalized quaternion group algebras \({\mathbb F}_q [Q_{4n}].\) They review properties of group algebras and some other preliminaries. They prove that all right irreducible idempotents consist of a complete set of orthogonal idempotents. Every right ideal \(I\) of \({\mathbb F}_q [Q_{4n}]\) is generated by some idempotents. These idempotents are determined in two cases: \(q \equiv 1 \; (\mathrm{mod} \; 4)\) and \(q \equiv 3 \; (\mathrm{mod} \; 4).\) Generators and enumerations of of linear complementary dual (LCD) codes and self-orthogonal codes in generalized quaternion group algebras \({\mathbb F}_q [Q_{4n}]\) are obtained. Numerical examples are also presented to illustrate the applications.
