The paper studies the nilpotent cone in the Mukai system of rank two and genus two on a polarized \(K3\) surface. Let \((S,H)\) be a polarized \(K3\) surface of genus \(g\). Fix two coprime integers \(n\) and \(s\) with \(n\) positive. Let \(M=M_H(v)\) be the moduli space of \(H\)-Gieseker stable coherent sheaves of Mukai vector \(v=(0,nH,s)\). The \textit{Mukai system} is the Lagrangian fibration \(f: M \longrightarrow |nH|\) by sending \([\mathcal{E}]\) to its Fitting support [\textit{S. Mukai}, Invent. Math. 77, 101--116 (1984; Zbl 0565.14002)]. Let \(C\) be a curve in the linear system \(|H|\). The the \textit{nilpotent cone} in the Mukai system is defined to be the fiber \(f^{-1}(nC)\) over the point \(nC\in |nH|\). This terminology is coming from an analogous notion in the \textit{Hitchin system} on curve. In this paper, the author studies the case \(n=2\), \(g=2\) and \(v=(0,2H,-1)\). Then \(M\) is of dimension 10, and \(|2H|\cong \mathbb{P}^5\). The author shows that if \(C\) is irreducible then the nilpotent cone \(N_C\) has two irreducible components \((N_C)_\mathrm{red}=N_0 \cup N_1\). By defining a natural ample class \(u_1\in H^2(M,\mathbb{Z})\) in Definition 4.7, the author computed the degree of the two components with respect to \(u_1\) and their multiplicities in Theorem 1.1: \[ \mathrm{deg}_{u_1}N_0 = 5\cdot 2^9, \quad \mathrm{deg}_{u_1}N_1 = 5^2\cdot 2^{11};\] \[ \mathrm{mult}_{N_C}N_0 = 2^3, \quad \mathrm{mult}_{N_C}N_1 = 2.\] Moreover in Theorem 1.2, the author computed their cohomology classes \([N_0]\) and \([N_1]\) in \(H^{10}(M, \mathbb{Q})\).
