    This paper extends the results of the second author [C. R., Math., Acad. Sci. Paris 347, No. 9--10, 545--550 (2009; Zbl 1163.53031)], where he studies \textit{hypercomplex structures} on a Courant algebroid \(E\). These are given by a triple of generalized complex structures \(I\), \(J\), \(K\) satisfying the quaternionic relations. It is shown that there is a unique hypercomplex connection \(\nabla\) for which the endomorphisms \(I\), \(J\), \(K\) are covariantly constant (Theorems 3.14 and 3.13). A hypercomplex connection resembles an \(E\)-connection on \(E\), but in general it fails to be a honest connection since it does not satisfy the Leibniz rule in the second entry. This existence and uniqueness result generalizes the analogous one for the classical Obata connection for hypercomplex structures on manifolds. Given a Courant algebroid \(E\) with a generalized complex structure \(J\), a \textit{holomorphic symplectic} structure w.r.t \(J\) is defined as a section \(\Omega\) of \(\wedge^2L_J\) which is closed and satisfies an additional quadratic condition. Here \(L_J\) is the complex Dirac structure given by the \(i\)-eigenbundle of \(J\) in the complexification of \(E\). One of the main results of the paper is Theorem 4.6: For a fixed \(J\), the choices of the tensors \(I,K\) such that the triple \(I\), \(J\), \(K\) is a hypercomplex structure are in bijection with holomorphic symplectic structures w.r.t. \(J\). Further, given this data, the hypercomplex connection \(\nabla\) restricts to a honest (Lie algebroid) connection on Lie subalgebroids of \(L^\ast_J\) which are Lagrangian w.r.t. \(\Omega\). Further, this connection is flat and torsion-free. Along the whole paper, special cases of the presented results allow to recover in a systematic way certain constructions that first appeared in [\textit{K. Behrend} and \textit{B. Fantechi}, Prog. Math. 269, 1--47 (2009; Zbl 1198.53090)].
