The author investigates the moduli spaces of sheaves on abelian surfaces related by Fourier-Mukai transforms and shows that there is a birational map induced by a Fourier-Mukai transform if the corresponding Mukai vectors are related by a cohomological Fourier-Mukai transform. Let \(X\) be an abelian surface. Given a primitive Mukai vector \(v\) and a polarization \(H\) of \(X\) general with respect to \(v\), the moduli space \(M_H(v)\) is fine and projective. The main result of the paper is the following: Let \(X\) and \(Y\) be abelian surfaces, \(\Phi: D(Y) \to D(X)\) a Fourier-Mukai equivalence. Let \(w\) a primitive Mukai vector with \(\langle w^2\rangle> >0\) and \(H'\) a polarization of \(Y\) general with respect to \(w\). Consider \(v = \pm\Phi(w)\) and \(H\) a polarization of \(X\) general with respect to \(v\). Then there is an autoequivalence \(\Psi : D(X) \to D(X)\) such that for the general \(E\) in \(M_{H'}(v)\), up to shift, the object \(F:= \Psi \circ \Phi (E)\) or its dual \(F^{\vee}\) is a stable sheaf with Mukai vector \(v\). The proof exploits the classification of equivalences between abelian surfaces. As corollaries, the author obtains a birational map \(\bar{M}_{H'}(nw)\dashrightarrow \bar{M}_H(nw)\) where \(n>0\) and that if \(u\) is a Mukai vector such that \(\langle u, v \rangle =1\) and \(\langle u^2 \rangle =0\), then \(M_H(v)\) is birationally equivalent to \(\hat{Y} \times \mathrm{Hilb}^{\langle v^2 \rangle /2}_Y\), where \(Y\) is the abelian surface \(M_H(u)\).
