This is the second in the series of four papers studying various (in particular, infinite-dimensional) generalizations of Khovanov's diagram algebras [the authors, ``Highest weight categories arising from Khovanov's diagram algebra. I. Cellularity'', preprint, \\url{arxiv:0806.1532}]. The main aim of this paper is to give a systematic account of the general theory of projective functors in the diagrammatic setting. As an application the authors show that the algebras in question are Koszul; compute their Kazhdan-Lusztig polynomials; establish a double centralizer property; classify Kostant modules; and construct for Kostant modules an analogue of the BGG resolution.
