[For Part I see Commun. Math. Phys. 254, No. 1, 45--89 (2005; Zbl 1083.53029).] The aim of this paper is to complete the theoretical and analytical foundations of the concept of instanton Floer homology groups denoted by \(HF_*^{\text{INST}} (M, L_Y)\). Bubbling phenomena of anti-self-dual instantons on \(H^2\times\Sigma\) where \(\Sigma\) is a closed Riemannian surface, are studied. The main results establish the energy quantization and removal of singularities near such boundary slices \(\{z\}\times\Sigma\), \(z\in\partial H\)? The instantons considered satisfy a global Lagrangian boundary condition on each boundary slice.
