    The article uses quilted Floer theory, previously developed by the authors [Geom. Topol. 14, No. 2, 833--902 (2010; Zbl 1205.53091)], to generalize Seidel's long exact sequence from Dehn twists to fibered Dehn twists. It then provides applications of this result to the Lagrangian Floer theory of moduli spaces of flat bundles over surfaces. Dehn twists are symplectomorphisms that commonly arise as the monodromy in symplectic Lefschetz fibrations with generic fiber \(M\). \textit{P. Seidel}'s long exact sequence [Topology 42, No. 5, 1003--1063 (2003; Zbl 1032.57035)] describes the effect of the Dehn twist on the Floer cohomology of a pair of Lagrangians \(L_0, L_1\) in \(M\). Fibered Dehn twists, studied in this paper, arise as the monodromies when the fibration has Morse-Bott instead of Morse singularities. In this situation the critical locus over a singular point is a smooth manifold \(B\) and the vanishing cycle \(C\) in a nearby smooth fiber \(M\) is a coisotropic submanifold fibered over B. Thus \(C\) defines a Lagrangian correspondence from \(B\) to \(M\) (and vice-versa), which fits into the authors' quilted Floer theory. The main result of the paper is then the construction of an exact triangle involving the quilted Floer cohomology groups \(HF(..,L_0,L_1,..)\), \(HF(..,L_0,\operatorname{graph}(\tau),L_1,..)\) and \(HF(..,L_0,C, C^t,L_1,..)\), where \(\tau\) is the fibered Dehn twist and \(C^t\) is \(C\) seen as a Lagrangian correspondence from \(M\) to \(B\). All the results in the paper are proved under some technical assumptions, mainly monotonicity of all the symplectic manifolds and Lagrangian submanifolds considered. As in \textit{P. Seidel}'s work [Fukaya categories and Picard-Lefschetz theory. Zürich: European Mathematical Society (EMS) (2008; Zbl 1159.53001)], the authors prove a categorical version of their result which establishes the existence of an exact triangle in the appropriate version of the Fukaya category. The authors provide applications of their results to certain moduli spaces of flat bundles over surfaces (which carry natural symplectic structures). It is shown that Dehn twists along curves on the surface induce fibered Dehn twists on the moduli spaces. Their main theorem then implies a generalization of Floer's exact triangle for surgery along a knot [\textit{S. K. Donaldson}, Floer homology groups in Yang-Mills theory.
